Why Antibiotics Change Poop
Antibiotics kill bacteria — that is their job. But they do not discriminate between harmful bacteria causing the infection and beneficial bacteria in the gut. The result is a disrupted microbiome that affects digestion and stool quality.
- Beneficial bacteria die, reducing digestive efficiency.
- Opportunistic bacteria (like Clostridium) can overgrow in the void.
- Water absorption in the colon is disrupted, leading to softer stool.
- Gas-producing bacteria may increase, causing bloating and flatulence.
Common Changes by Antibiotic Type
| Antibiotic | Common Stool Effects |
|---|---|
| Metronidazole | Decreased appetite, dark stool, nausea |
| Amoxicillin | Soft stool, mild diarrhea |
| Cephalexin | Diarrhea, vomiting if given on empty stomach |
| Doxycycline | GI upset, esophageal irritation |
| Enrofloxacin (Baytril) | Decreased appetite, soft stool |
Managing Antibiotic Side Effects
- Give antibiotics with food unless your vet specifies otherwise — this reduces GI upset.
- Add a probiotic supplement (Fortiflora, Proviable) — given 2 hours apart from the antibiotic.
- Feed a bland, easily digestible diet during the course.
- Ensure adequate hydration.
- Complete the full antibiotic course — stopping early promotes resistance.
Tip
Ask your vet about Saccharomyces boulardii — a beneficial yeast probiotic that is resistant to antibiotics and can be given simultaneously.
Recovery After Antibiotics
Gut flora typically takes 2-4 weeks to recover after a course of antibiotics. During this period:
- Stool may remain slightly softer than normal.
- Gas and bloating may continue.
- Gradually transition back to normal diet over 5-7 days.
- Continue probiotics for 2 weeks after completing antibiotics.
When to Call Your Vet
- Severe watery diarrhea — may indicate Clostridium overgrowth.
- Blood in stool during antibiotic treatment.
- Vomiting that prevents keeping the antibiotic down.
- Diarrhea lasting more than 48 hours on antibiotics.
- Complete loss of appetite.
